The Abbaye d'Hautecombe golden age came to an end with the on set of the French Revolution.

The Cistercian monks were expelled in April 1793 and the abbey secularized much of its goods and fabric were lost it was later restored in the 19th century after the ravages of the French.

Marguerite de France (1523-1574) was orginally buried at l'abbaye de Hautecombe ,her tomb was destroyed by the French in 1794 but in 1836 her coffin was transported to the Saint-Michel-de-la-Cluse Abbey by king Charles-Albert of Sardinia.

The Sacra di San Michele and the Basilica of Superga are the two main burial sites of Royal House of Savoy.
I love to much the Sanctuary of Vicoforte. This Sanctuary is wonderful, it is a bit similar to Basilica of Superga.

Queen Maria Pia is buried in the royal pantheon of the Savoys in the Basilica of Superga in Turin.
 
Maria Pia must be one of the few Portuguese queens not to be buried in Portugal.

From what I've read Queen Maria Pia died with her face turned towards Portugal and that she had expressed a wish to have her remains moved to Portugal. If so it's strange that Dom Duarte hasn't tried to fulfil her wish. The centenary of her death in 2011 would have been the perfect occasion.

Yes it would have been but possibly the repatriation and reburial costs may have been too great for the Duke.

It may also be the case that there's no tomb and the queen is simply buried in the vault with a plaque to mark the burial.

I don't think that a lack of space is the problem since according to what I've read the remains of at least six people (four members of the House of Brazil and Carol of Romania and his wife Magda) have been moved from the Royal pantheon in Saõ Vicente de Fora.
Maybe it's finances as you say or a lack of will. There could naturally also be problems that haven't gone public.

Thank you, I found it a bit strange that there hadn't been at least some attempts to make a reburial happen

The Basilica di Superga which was built between 1717 to 1731 by Victor Amadeus II of Savoy as a new burial site for the House of Savoy and is dedicated to Our Lady of Grace.

Prior to that the Counts and Dukes of Savoy mainly used Hautecombe Abbey as a burial site .The abbey survived until the French invasion of 1792 when it was dissolved .
During the French occupation terrible damage was inflicted tomb mutilated and coffins. pillaged.

Isn't Queen Margherita the only Italian queen buried at the Pantheon?
 
Yes, she is.
At the Pantheon there are the tombs of King Vittorio Emanuele II, King Umberto I and Queen Margherita.
 
Two Kings of Italy are buried in the Pantheon of Rome: King Vittorio Emanuele II and King Umberto I, as well as and Queen Margherita. It was supposed to be the final resting place for the Monarchs of Italy of the House of Savoy, but the Monarchy was abolished in 1946 and the authorities have refused to grant burial to the former kings who died in exile (Victor Emmanuel III and Umberto II).
